Lord Krishna is blue because He is a person, and every person is allowed to have choices; He wants to be blue. And, thus, He is blue.
When He descends in various incarnations, He assumes different colours. Srimad Bhagavatam mentions Krishna appearing as a boar with whitish and reddish complexions in two different millenniums, as Lord Rama having a green complexion, and as Chaitanya Mahaprabhu with a golden complexion. So it is the Lord's choice as to which colour He wishes to appear in just as we can choose to wear different coloured garments for different occasions as per our desire. In fact, the first aphorism of the Vedanta Sutra explains, janmady asya yatah-the Supreme Lord is the one from whom everything emanates-which implies that the wide spectrum of tastes that we have actually come from the Lord being the supreme father, since the children must have the qualities of the father. Since He has choices, so do we, being His parts and parcels.
We can't apply logic to someone's individuality and certainly not to God's. Even in this world, everything c be explained logically.
The Vedanta Sutra (1.1.3) explains: Sastrayonituat (शास्त्रयोनत्वात्). This means that God can be known only through scripture and not through inference or logic. We depend on revelation.
Someone who is beyond the realm of logic cannot be brought into the realm of logic just because we like logic. We should not reduce reality to fit into our understanding. Rather we should expand our understanding so that we can grasp reality.
Logic is like a tool having a utility. But just like any other tool, it has limitations. When it comes to matters such as God's personality, personal features, attributes etc., then logic or rational thinking is not enough. For that we need revelation, which means that we need to learn from the scriptures and apply what we learn to evolve in our understanding.
